In and out points changing from Premiere to After Effects

I am currently using the CS2 Creatvie Suite. Have not yet switched to CS5. I am shooting with a Canon T2i and this is my current workflow.

Upload all my T2i footage and covert to lower rez files using MPEGstreamclip. I then upload to Premiere Pro and edit. Once the edit is locked I switch the footage out with the HD footage. I then import the project into After Effects and open the sequence. My problem is that all of the footage in and out points change back to their beginning in and points, but the duration stays the same for each clip. Why is this happening. I thought importing a project into AE from Premiere was supposed to keep all of the clips in and out points. I never had this problems using SD footage. My footage is 720p 60p. Any thoughts?

Also, AE is creating compositions for each clip instead of maintainig the original footage source files. I have to alt double-click to get into the comp and and recreate the in and out points.
