Sync and merge clips, proper ways and tips please

Hi

Im working on a indie feature and need help with sync and merging clips. We record video with Sony FS700+Odyssey7Q in Prores HQ. Audio is recorded on separate 4 channel wav files.

So far from my trials Premiere cc 2014.2 doesn't really sync that well based on audio (plus it doesn't seem to sync more then one set of clips at a time). Luckily I have Pluraleyes that syncs in a breeze so that's what I'm using. I import the pluraleyes XML to premiere and have synced timeline. Id like to put these synced clips to individual bins based on scene and takes.

But heres my questions:

1) How do I merge more then one set of clips simultaneously? It will take me forever to merge all the individual video clips to their respective audio one by one. Is this really the only way?

2) How do I merge clips so they end up in a specific bin in the project panel. Now when I do it the new merged clip ends up at root which is manageable but again time consuming.

I would really appreaciate some tips on how you deal with bigger projects.

Thanks!
