I don't have one so can't give a definitive answer but as I read the manual it looks like the mic inputs are on the XLR connector only and the line inputs are on the TS inputs only. Phantom is only sent to the XLR so its state would have no effect on the line input at all. Phantom gets its name from the fact that its particular wiring arrangment makes it invisible to a properly wired dynamic mics plugged into it. So I'd say you'd be safe using any combination of condensor mic, dynamic mic, or line level. If you have a condensor on one XLR and a dynamic on the other, turning on phantom to power the condensor will have no effect on the dynamic.
