Transferring/storing MXF files

Someone told me that when saving the files from the CF disk, I should transfer the whole folder every time.

However, when using the Canon XF Utility, it only transfers the selected MXF files. I use this method to extract the MXF files so that I can convert them with the cineform software.

This means that I end up with 3 copies of the files!!!

What does everyone else do?

I use the XF utility to make a copy of the card on a folder on the computer, and from there I export selected MXF files from there to another working folder. If I plan to work in Cineform I do the conversion and then delete the MXF files from the working folder. If I plan to work in MXF that's it. So I only have two copies of each clip.
