How do you rent/watch indie films?

I know AtomFilms, Trasmission Films, Film Movement, and GreenCine.

Which ones have you dealt with?

Netflics.com has been building a large library of independent films, both domestic and foreign. For a little over 20.00 US a month, you can rent up to 3 at a time with no late fees.

I second that. Netflix.com is the best place to find indies. And they get them right when they're released.
