I'm having issues with HDV 720p24 Quicktime movies not importing correctly, i.e. not apparent in viewer and not able to track shot. I've used AE CS3 on my system for a while without any problems, so I'm guessing it's not my hardware. Any thoughts?

Christopher, I use Mokey not mocha and haven't used 720P24 since I'm completely 1080P24, but I'd suggest posting to the Imagineer Systems support forum for Mocha (...and pray that someone answers since it doesn't seem to get much action there).
