What I've Tried
 
I have gone back to using the original media files from the PC (not the ones converted by compressor). I just ignore the "media not optimized message." Before rendering, everything looks great. When I edit a clip into the timeline from the browser or viewer... it only has the grey bar over it... I believe the label is "media" when the mouse cursor is left over it. When I apply speed changes, the bar stays gray. When I enable frame blending, the bar turns green and the label is "Preview." If I enable motion blur for the clip, then the bar turns orange. The areas with orange bars render, and look fine. Areas with green preview bars, just don't look right when rendered, and the other areas don't need to be rendered?

I'll check for difference between clip and sequence properties when I get back to my studio in the morning. I havn't tried recapturing. It would be an 8+ hour project, and I want to avoid it if at all possible. Maybe I'll have to try a small segment though... Thanks for the help everyone.

Frame blending enabled gives smoother results in my experience since it creates "tween" frames rather than duplicating frames to fill the slo mo time.
