Transfer Tool (which is Mac only) wraps MP4 to MOV automatically. That's what it does.
On Windows, Clip Browser can either copy MP4 or copy and rewrap to MXF.

Clip Browser 2 will add all sorts of wrap and encode features. Out in July.

The Log and Transfer utility for FCP David mentions also rewraps to MOV which is a must for FCP.
