I hate to ask, but in Compressor you selected an audio format (either AC3 or AIFF) for the clip in question? Mpeg-2 is a video only codec, so you need to choose some typle of procession for the audio, ie, separate audio and video files.
If you did this and still no audio, then I am stumped.
