I am using the Ink Republic CISS and they make a system specific to each Epson Printer, so it works seamlessly. Here is the R260 system:

That sounds like a headache. Virtual Dub has a plugin called MSU Deflicker that has worked on some minor flicker issues in the past. It's free. Good luck.
