Wind. That's my bet. The sensation of flicker is more b/c you're speeding it up so much. Sometimes shutter can matter (not with video), but it must have been windy...

I would stay away from the 4-channel goodness of DV. I've used it. I used to run the stereo mic into 1/2 and had a shotgun/lav on 3/4. The second pass to capture really puts a kink the workflow...
